I'll mention your post to the writer, Jeff Campbell. He's usually pretty good about responding to comments, though you'd probably get a faster reply commenting or writing at the ReBoot blog.
Some off-the-top-of-my-head thoughts:

There's a definite story there, but we don't currently have the space to tell it.

I'm not sure I'm reading this right...the first 22 page issue segment of the current 3 issue story arc was released all at once. The second and third are being released as a weekly webcomic. That development came well after the first issue was complete, so it could be "the beginning" refers to the beginning of the new material/book 2 and 3.

You should like the upcoming installments then. The current story is as much Lens' as anyone else's, in my opinion.

Look, there's nothing I or, I'd guess, Jeff would have liked better than to do a five page fight scene of Turbo kicking ass before being deleted. Unfortunately, we're working inside the limitations of the format we've been given: 44 pages for the rest of the story, presented in weekly installments of 2 and occasionally 3 pages. Jeff's got a lot of story to tell in that space and in the particularly demanding format of the weekly webcomic (he's also got to deal with a tyrannical jerk for an editor.)

Why don't you tell us? There's a variety of fanfic kicking around online and on the ReBoot site...no reason you can't add to it.

This is functionally meaningless until you define what you mean by science fiction. As far as I can tell, ReBoot is science fiction.

Thanks for your response! I'm glad that you could make sense of the notes, because, like I said, it was just me putting the pen to the paper as I read and not really going back to making sure that it made sense. So, bravo!
I'll try to define science fiction as I see it. Science fiction is a story of a character using science to rewrite the natural rules that govern how things operate. Mainly, I think of space travel, mutant monsters, defying gravity, Frankenstien's monster, Jekyll and Hyde, potions, etc. So, these things are astounding because they go against the natural world.
Reboot is different because it's not the human world and has never been that way, so it can't be science fiction just based on that aspect. I guess I would call it micro-electronic fiction because it leans more toward the technological aspects. :)
I guess what I was trying to convey was that the basics of the computer world that Reboot is founded on aren't the same as the basics for the human world. In my opinon, the new comic seems to be blurring the line between the computer world and human world basics.
Reboot is more of a clean, microchip, angular world. The new designs are often too biological with veins, fluids, etc.
Rethinking a lot of my statements, I think it just has to do with the designs, not so much the plot. Sometimes the designs, like I stated go too 'Spiderman' or something.
As for the other questions:
- I think that I was initally confused because there was a HUGE untold gap between where Reboot ended and where the webcomic picked up.
- I really don't know how the principle office just got patched up without too much time or an upgrade (since the user is gone...?)

The webcomic sucked. As I was reading it, it didn't feel like reboot. Like that whole face thing? WTF? I also like how Lens returned and that he explained to Bob that he is a system bug. And what is up with that lady that looks like a butterfly? Seeriously. This show is suppose to take place inside of Cyber Space not some Eden like Garden.
I don't think... I don't think you fully understood what was going on. And I downright disagree with some of your opinions.
Users: They need to sleep, and it's logical that they may disappear for a long while. Or, as I've heard, they're playing an MMO somewhere else. It makes sense that they would be gone, and it adds drama.
Giant worm things: There are types of bugs called "worms". How else are you going to draw them?
Zombinomes: They actually bring back old ReBoot humour. "Delicious fraaaaaames!"
Transformer Bob: Also ReBoot humour and homage. Leave it alone.
The Hunt: The comic wasn't meant to be a direct continuation of the show, and I'm glad that they chose to leave it the way it is for now. Perhaps after ReBoot becomes popular again, the Hunt will be continued. However, the comic was a concept to see how fans respond to it, and guide Rainmaker in the creation of the movie.
Blah. Too much to respond to. Basically, the webcomic is not ReBoot, but it's close enough.

ReBoot, the show, was awesome, even with its zillion plotholes. It kept the story centered on the characters, which the webcomic failed to do. I admire the effort, but otherwise, the new vocabulary wasn't consistent with the old one, the characters' personalities were too flat, and the storyline tried to be epic, but didn't manage it.
I hope that the movie will go back to the basics, and just have strong storytelling with round characters and meaningful interactions.
I think that only one moment i comic is very good - young Enzo in Academy. AndrAIa has grown and he has no friends who are the same age. In academy he could find new fellows and new adventures.
I for one like the Sci-fi stuff they put in the show, but I didn't like the comic too much. I know it wasn't like these Ani-Manga novels that are out, but they could have made it a bit closer to some of the other Ani-Manga drawings without the nudity and language, of course.

The webcomic sucked. As I was reading it, it didn't feel like reboot. Like that whole face thing? WTF? I also like how Lens returned and that he explained to Bob that he is a system bug.
