I feel the whole hunt cliffhanger needs to be resolved before a movie can be made, even if as said by some, the hunt being a canon or spin off before the movie.
And with the trend of most movies nowadays you'd probably find the ReBoot movie being based in 2024 or the distent future where the sprites can interact with the real world via holograms.
And the story would more than likely follow this kind of plot, some computer tech/hacker etc uncovers the old megabyte/hexadecimal virus code and inadvertently unleshes it onto this new futuristic world etc etc... With the main human "Users" would have to try and ReBoot the old guardian protocol using the real world glitch or other keytool (going by recent trends it would end up being made by the future sony or something) to which the main "user" gets ReBooted into the new Bob to stop Megabyte/Hex.
This is just my guess based on movies i've seen to do with characters i grew up with (i.e Transformers, Batman, Iron Man etc...)
I personally would NOT want to see a movie about seasons 1 & 2. That's how most TV show to movie movies are - two hour episodes that I have to spend $9.50 for. That's ridiculous, especially in this economy. And why would I do that when 1. I can You Tube all the season episodes or 2. download them or the movie. Heck, I could watch the movie online!
I would spend money on resolving the cliffhanger. I'm sorry, but there's too much left hanging. If say this was around season 3, I wouldn't mind seeing a completely different movie or soemthing, but S4 left so many things hanging.
Megabyte took over the Principal Office; he's infected Phong (who had previously stated could not be infected by a virus); he's infected Welman Matrix; he's kidnapped Little Enzo Matrix. The city of Mainframe is left to his mercy.
Let's say that when Megabyte & Hex took over Mainframe, the series ended right then. Or ended after the infamous Game Over. WOuld you want a totally different storyline?

I'm going to be perfectly honest here... I strongly dislike season 4. Granted, there were some great moments that we all know and love yet... it doesn't feel right to me.
The thing about season 4 is that the characters get whiny, pouty and annoying. In fact, the only ones I could stand in 4 were Hex and sometimes bob.
So all in all, I often like to pretend that season 4, or at least my two bobs, never happened. I know it did but... I hated my two bobs. Daemon rising was ok, but my two bobs makes me flinch. I can't watch it.
In conclusion, I'd have to say I wouldn't mind if the moviemakers didn't pick up with the cliffhanger. I say, leave the show as it is, let it stand alone, and make a great movie that both diehard reboot fans and new arrivals alike can enjoy. The most important rule is that nobody wants to see a bad movie. Make something fresh, but with the real soul of reboot, the same characters, setting, and quirks but keep the maturity of season 3 please. That's my 2 cents.

I really like your idea of associating Hex with the kind of trollish behavior of certain users. XD However, I think great care would need be taken with the amount of direct interaction between users, and characters in the virtual world. Remember, they exist in vastly different time frames. But still, I like some of your ideas. They're an interesting blend of old-Reboot humor with modern computer concepts.
I was actually thinking the other day about a joke about how fast chan threads are posted on, and one of the characters could say "nah they're users, it'l take almost another minute before they post." then a post pops up in the next nanosecond (few seconds in the movie)
Actually pulling mainframe out of storage into a new upgraded system could work very well, and still continue the plot from Hunt. If the last seen from Hunt was when it got shut down for storage/upgrading, and they are just now being reactivated that would certainly make it anyones game again, and allow the plot to be shifted in a whole new direction centred around figuring out what happened and adopting to the new mainframe, net and web.
Can't beleive I forgot, modern technology gags could include USBs wich sound like they'd get interpretted the same way as CPUs and ABCs and games run on an emulator particularly a handheld emulator running a 2d game "What in the web, what kind of game is this" which leads into other game gags such as a possible Lego Star Wars spoof.
I had an idea similar to this a while back, but if I had posted it, I would've kept things around 2004-2005, not sure why, although it would keep such a show from having to change in the preproduction stages (that could happen with any date, really). I didn't try to introduce Bob and friends into it (although Hexadecimal would have played a part), and the plot would have centered around a system (possibly Mainframe) gaining self awareness, possibly interacting with the still-unseen user. Another difference from what came into my head and yours: Anti virus software, instead of being in individual format, would have been in a centralized building like the Principal Office, yet smaller.

He could be getting a new computer and upgrading to windows 95 if he/she had DOS or 98 if he/she had 95, and they could be put in backup. And the user could have forgotten about those files or gotten better ones.
