I have to a agree with you there. Wizards Warriors and Word from our Sponsor was Hillarious.

And I loved the MMPR reference in Nullzilla, it's what inspired me to write one of my Yu-gi-oh GX fanfics on fanfiction.net.
Also, I just figured this out recently. The one from The Great Brain Robbery at the end, Hack and Slash were shrunk to smaller than nulls, and Megabyte couldn't see them. It was both funny and interesting.
Best line in the entire series:
"I miss Bob."
It cracks me up every time. That whole discussion between Hack and Slash is great, along with a good chunk of their dialogue.
I also love the waiter at Al's. "You can come out now," or "some of my best friends are copies." Lines like that went right over my head when I was little, but now...
I found the episode, "Wizards, Warriors and Words from Our Sponsor", the funniest since I used to be really into D&D along with my cousin when I was 10 or 11.
There are lots of funny moments, mainly the akward situations Bob keeps getting himself into.
The one that stands on it's own the best is when he's fixing his car and the pirates take it and Glitch when his back is turned.
The song at the end of series 3 that explains everything is great, and I laugh every time I hear a computer reference, which is all the time. One of the funniest things was in Between a Racoon and Hard Place, that Rasta singing in the subway:
Racoon searching high and low,
For the food to make him go,
If I catch him in my train,
Gonna make me a Racoon hat!
Talent Night!
Enzo's face when Megabyte say "I've always wanted to do that. Heh heh."
To mend and Defend, for me, two concrete moments:
When Dot say "I don't even want to think about that. I mean, what kind of sick creature gets enjoyment out of playing this sorta game?! "
And when Enzo dancing like Michael Jackson!
The most funny chapter in general is My two Bobs, the beginning looks like a 90's parody!

I think the Nullzilla episode was funny. The part where Phong just so happened to have a giant robot.
Wizards and warriors was funny in the sense that Mike would comment on everything in the game.
Then there's Hack and Slash. Most of times they were funny. Too many to chose from.

I loved in Daemon Rising when Matrix released all of his ammo on the bike...

The first episode where Frisket chewed on Bob's zip-board, which caused Bob to climb through the window was pretty funny.
Hack and Slash crashing into each other while trying to capture Bob was another.
Mike the Tv being thrown out of Bob's apartment, in The Tif.
Mouse hissing at Megabyte in The Great Brain Robbery.
Megabyte being threatened by Dot and an entire army when he threatened to delete Bob, in Bad Bob.
The hidden file command fooled Megabyte, into thinking Dot and Bob were at the Diner in the first episode.

I love it when Hack & Slash chase after bob into a game, they stop to answer bob's vid widow only to be a fair distance behind him.
I love it how they keep saying their going to make it, when Megabyte says otherwise, then they crash into the gamecube after it landed.
Cracks me up every-time.
Also Nullzilla, their best lines and Mike's too. Absolutely love the whole step 4 part, where the stand and realise they just lost Nibbles.
