Re: where this would take Enzo. I can see him going down the Turbo route once he's freed from Gnosis' control, since viruses did that to him he's got all the more reason to fight them. Also, it doesn't necessarily mean Enzo will have to be 'rescued', I can see him potentially snapping out of the control himself if given enough/the right reason. (Matrix breaking out of Daemon's control anyone?)
Also, I agree that Matrix would not have been the right choice for becoming an Avatar. Hasn't he had enough traumatic experiences already? Come to think of it, I think Enzo #2 is due one given what everyone else has been through by this point.
Little Enzo definitely needs a little hardship to refine his character. I think this is a perfect idea. I definitely wanna see him become a heroic figure. If he had to fight to break free from Gnosis, that would be a great defining point that gives him that extra push.

alright.. well I'll point out the parts that made me just bite my tounge. The part of where you try to explain where the Users go away/GameCubes.. yea wow. Pretty bad..
The origin of Gnosis, I could explain it 1 sentence and it would make 10 times more sense than what you are doing.
Next the gripe about 'code change and then changing code back' ?? wtf.... The reason why everyone is so enamored is because we have seen the characters change and grow. There are real consequences to choices, that is something the original has put forth on every character. From Bob in season 3/the web, to Matrix losing a game and trying to find his way back.
Mercury was saying Gnosis and Serenity are similar now because they both counter a viral threat, not that Gnosis is viral. So far in 2.0 there's no sign of a virus being a major bad guy at all, beyond however the Hunt is wrapped up.
And s/he's right: boo on Gnosis for being copy-and-paste. :P
Oh man.. okay let's recap season 4. The big surprise we learn is that Bob was doing an experiment on Mainframe, to try and change evil viruses, megabyte, to good ones. That is why he never deleted any of them when he had the chance.
Secondly, when the final battle between Matrix/Megabyte was happening. Bob was on his way to actually delete Megabyte and put a stop to everything. But Hexidecimal got to him first.
I wanted to clear that up on why he never deleted anyone. Now about going around the problem of Gnosis and not kill his friends, sounds alright.
You seem to be doing alot of 'what ifs' in my opinion. You go from Megabyte is doing his hunt and is trying to take over Mainframe/ CentralComputer, I can give you that fine. But then he becomes such a big deal that a massive alliance of CodeMasters, Guardians, and viruses.
How is Megabyte taking over the Central Computer actually endanger the other viruses in my point of view? Megabyte wanst to control, have power, not really destroy. That is why his greed always fails and never does anything, that is his weakness.
So the next part becomes the CodeMasters double cross, so they can research the Codex or Kodex. I dunno, My question is does the Codex/Kodex have any ground in reality where this has happened in RL?
The only thing I can think of is a program where it makes the CPU run mathematical calculations and in the process actually burns the chip/die. An infinite loop, is that what you are going for here?
I also hope you can explain more about the CodeMasters backstory/plan/synopsis. You are taking a lot of freedom with this story because they were never fully explored in the TV show, but to me it sounds like you are making some BS up.

Especially for games and how the Users just go away, no. You need a better explanation than.. 'all the users just hang out in a game'. That really does not work, most Users just surf the net like we are right now. I really hate to be mean, but you need to rethink and do logical thinking of 'okay the net is infected, what would happened?' type of deal.
Also to clear up how a game web game works is, you run the program from your computer. The computer renders all the pretty pictures on screen. The only thing that is sent to the servers out in the internet is your location, and the location of others in conjuction with yours. Everything traverses a private server from the game company you are playing with, or the game server you specifically go to. You can't actually compute graphics or have users 'out in the web' because that is impossible. Most calculations are done on your computer for games, the only things that came be computed online are from other servers like google when it responds to your query on a search.
I'm having a little trouble teasing out your complaints here, but as for the CMs... I'm not sure how anything I've proposed could qualify as "BS." In fact, it ties up a lot of loose ends. For instance:
It was clarified early on that CMs were hitmen (2.2). But why would such powerful guys bother with that crap? The writers never explained it. My explanation is that they were harvesting code (their "hits") to use in Gnosis so that Gnosis can research The Codex, which will make them MORE powerful.
no your writing is really good. You know how to make sentences that are coherent, I make smiley faces and hope people understand how I feel. But you have some gaps that make me go.. 'Oh noes the Internetz don't work like that',
I'm not trying to be a heckler but you are open with people and when something I find wrong is out there. I try to communicate it back. In my opinion, you get praise or critism, you get a lot of praise. So I try to mix in some negativity to keep you grounded haha joking =)
