I thought that mainframe was all the files on your computer, the net was a LAN, and the web was the internet, sort of connecting lots of nets (or LANs). I only came to this conclusion from what I understand of computers, and agree that this was not well represented in the original. Perhaps if you come to a conclusion, you can make it concrete for the new Reboot.
Also I think, given that you mentioned the Gnosis controlling systems and making them work for him, that the Gnosis could be creating a bot-farm, and the Gnosis could actually be some controller program (I'm no expert on how bot-farms work, maybe someone could enlighten?). The purpose of this bot farm could be anything... maybe even what Megabyte always dreamed of; breaking the supercomputer.

It seems a system is always connected to the Net though I maybe wrong with this assumption. Both seem to be connections between systems but the Web is the vast, dangerous one. I don't think we've honestly ever seen a physical representation of the Net, so that may just be the direction connection while the Web is the servers and storage space.
Why can't Gnosis be a worm virus? Stealing systems to make copies of himself (or to allow himself to complete himself and grow)? Or my brother had a good idea... A Rogue AI? It's on the loose... and no one is controlling it.
You're quite right, the real relation between the net and the web was not translated in a consistent way into the show. Instead the web in the show was a metaphor for space with the wild nature of the world wide web.
Phong says something along the lines of "it is another layer of cyberspace". Apart from that you are as wise as we are.
This was always very unclear, but here's how I picture it in the context of the show:
The 'net is, of course, the interconnection between systems. It's the direct connection between them, going from system to system. Relatively clean.
The web is everything in between. It's almost like the badlands. More importantly, though, as a web, it's often the most direct, and sometimes the only, route between some locations, which is why it's even necessary to bother with it. But since it's unpatrolled and unmanaged, it's full of darkness and danger.
It really never quite made sense before, but it's not too hard to make it work within the show. Simply view the 'net as safe predefined paths (or "a series of tubes"), and the web as everything around them, and you have a pretty easy picture. That explains, too, why one can easily travel through the 'net from Mainframe, but a tear is required to access the web. The pipeline is direct, but the web can't be accessed through that connection.
Also there can be ports from the web into the 'net which is how the useful data contained in the 'net is filtered into the 'net to get into systems while the bad data is kept out, which of course simply fosters more bad data.
Did I make any sense? I'm tired, and I'm shirking work duty because I only just learned about this project today and now can no longer concentrate on anything else.
You better ask the autors of ReBoot to know what they wanted to say with the Net and the Web, but i think that in "My two Bobs" Phong explained it to the father of Enzo and Dot...
I think in a larger sense the web is a metaphor for the dark and evil websites out there and the net is a metaphor for the simple nice internet that we all use, know, and love.
Seeing as Mainframe is connected to both I would think of them sort of like different dimensions. With the Web being slightly out of sync with the net. The sprites, binomes, etc are from the net's dimension/plane of reality so the net doesn't harm them. However, since the web is slightly out of sync with them to go there they end up being corrupted. As we saw with the web riders and what happened to Bob and Megabyte at the end of Season 4.
Now since we're avoiding aliens it would make sense to avoid references to "dimensions" so probably the best way to describe the difference would be to say that the net is the "universe" of systems connected on a Low Voltage Differential Signaling level and the web connects all of the systems on a variable bit rate level. (I don't really understand the difference but from what I read at webopedia the first one is better so I'll go with that)
The Gnosis could come from the web. But you have to remember that everything that comes from the web looks more feral/corrupted. So the avatars could not look as sleek and shiny as they do and would have to have a more corrupted look to them.
